Drop the 3MF
The slicer's project file, with the painting. That is where each triangle's colour lives — an STL has none of it.

Check the colours
The preview shows the painting as the slicer does. Each colour lists how many separate regions it has; the largest becomes the body.

One STL per part and a 3MF with all of them, each already in its colour. The parts add up to exactly the original volume.
FAQ
What people usually ask.
The painting is only surface. How does it become a solid part?
For each painted region we fit a plane to its outline, project the region onto that plane and cut the body with that prism: the part is what lies outside the plane, and the body keeps the recess. Same principle as split3mf's 'CDT boundary' — except the projection uses the whole region, not just the outline: a painted foot comes out whole, not just the ankle column.
Does it work with fine painting, like lettering and details?
Yes, including when the slicer subdivided triangles while painting (which is nearly every hand-painted file). Regions under 1 mm² stay in the body, and a part with no volume (paint on a very thin wall) is flagged instead of coming out empty.
And the 3MF that comes out, where does it open?
In any slicer: it is standard 3MF, one object per part, each with its original colour. In Bambu and Orca the parts arrive in place, assembled; pick a filament for each or drag them onto the plate and print one at a time.
What are the limits?
64 MB per file and 200 regions per object. Slicer modifiers and negative volumes are ignored, as in the converter. If the original mesh has holes we try to close them; if that fails, the error names the object.
